Wiring help

I'm new to legends, just got a car....it's a mess! I need some help to straighten out the wiring. It's a fj1200 with red box and red coils. It starts and runs, but has loose wires tied up, half melted and otherwise. Can anyone give me a hand with this mess? I found the wiring diagram on the INEX website, but really can't make heads or tales of it.

It also pops out of second gear- on or off the throttle. I have read that this is common with the 2nd gear shift forks. Any ideas as to how much this should cost to fix?
